I had the D200 for a short time along with a D90... I kept the D90 and sold the D200 when I got a D700. Yes, the D200 build quality is a lot better than the D90, but the sensor just could not perform on par with the D90's sensor. I'm assuming you are on a tight budget since you picked two cameras that are discontinued, so I would highly recommend the D90 over both of those cameras, and you should be able to find a used D90 for around the same price as a used D200. The size of the D90 in between the D3000 and D200, is much lighter than the D200, but doesn't have all the weather sealing.

I second the advice to get D90 over D200, but to answer your original question: the only reason I would choose D3000 over D200 would be high ISO, where D200 was not very good at. In addition D200 had a CCD sensor which produced very nice colors SOOC, on the negative side the same sensor was prone to hot/dead pixels.

In that case, OP should consider the D7000. Better build than the D90, lighter than the D200.

I would also consider the 5000 or the 7000. I really like the 5000, it is a smaller body size, but it has great speed, in focusing, and can do pretty good with low like work. I just bought the 7000 to make my 5000 the second camera. And it much better with AF and low light. And it works with just about any Nikon lens, from CPU lenses, to the older screw drive models. If you are new to photography, go with the 5000 you'll be really pleased. But if you have some knowledge then you'll want to go with the 7000.

Both the D200 and D3000 go for ~$550 used or so. The D90 used goes ~$650 used.

I have the D200 and it's a great camera, but it's pretty bad above ISO 800. I'm a sucker for the Dx00 body ergonomics over consumer bodies, but I think the D90 is better for most people.

Well I still havent decided, but I went out to a few places to testout cameras, and I have to say that I liked the new 3100 and also the 5000 I think tose cameras were both pretty good. I t was different the new technology on those cameras .. So now im not even sure if maybe i should decide between one of those two cameras.
