I know that I'm limited in using a Hoya R72 filter rather than a converted camera but any suggestions in achieving a more vibrant "color infrared" effect would be greatly appreciated.

Nikon D40
Hoya R72
ISO 200
Aperture F18
Shutter 2 sec.
Channel swapped in CS3

The problem I believe I'm having the most is the white balance setting before I shoot as I've read many different ways to achieve the "best" color IR while using a filter.

Rick, your first two photos posted are well done. I think you have a good eye and a sense for the post processing nuances. Hope to see you post here on a regular basis.

I like this one as well...as for the wb...try to wb the camera with the filter on it...pointed at green grass...you will want to use the fastest lens you have f1.8 or faster...

There is no wrong or right in IR...it's all about interpretation....

Rick, you might investigate the inexpensive ReDynaMix plug-in which I often use to boost the "sparkle" in my IR images. Just be careful, this tool will introduce considerable noise.
